We are generating a document with different sections. These sections will have different headers, but the footers will all be the same. When the final document is rendered, the headers are not merged into the final document. Is there another way besides tables to achieve what we want?

I think I have this figured out. Anybody else that might need this, use the DOM and the ImportOptions set to sections

Correct. DOM's APIs are much more powerful and allow you very fine control over how styles, sections and other aspects of merging documents are handled during document merging.
